vcs: Refactor "ChangesTree.setIncludedChanges()" - call inclusion listener

I've checked usages, inclusion listeners:
* do not call "setIncludedChanges()" inside
* do not have complex/performance-critical logic that can be affected by additional listener call
So the change should be safe.
