BAZEL-3492: Enable indexing of all files in directories and exclude unnecessary ones

Before that change, all the files unrelated to Bazel or Bazel targets (sources & resources) were part of the monorepo but not indexed. Additionally, we had some directories that should be excluded, but they were not. Both lead to long search operations e.g., Find in files. First results can appear pretty fast, but it takes some time for search to end.

The exclusion list was partially based on JPS exclusions. However, JPS declares hundreds of exclusions across all the files. Excluding exactly what JPS excludes is not viable and probably not needed. Most of them seem to be related to JPS or Gradle build. The list is focused on directories that are committed or filled when working with Bazel.
