On Windows, we added paths containing backslashes to skeleton headers, while the expected test data contains unix-style paths. Now in tests these paths are normalized to forward-slashes regardless of the platform. It wasn't noticed before 575f96b1d5f72c5159eac8a6a368806f34d9734e because earlier we didn't test modules containing more than one component in their relative path to the corresponding test root.
